My rooster has been fighting with two of my ducks through the fence. And now one of them has a bloody bill ( the ducks, I mean). Should I be worried about anything like infection? This just started today. They share a common fence line and the ducks like lying beside it. Never had issues before, ( their maturing, so even though I wasn't expecting it, I'm not surprised) and I put wood along the bottom so they can't get at each other. Will it be a problem if/when they free roam at the same time?
 
I would definitely head off infection by treating the bill wounds.

I have used cooled chamomile tea as a wash, followed with topical triple antibiotic no pain killer (the latter is harmful to ducks, I am told). I would do that for about a week, depending on the severity of the wound.

You are wise to separate them. Could you run some chicken wire along the existing fence, maybe a couple of inches from the fence, so that they cannot scrap through the wire? Even plastic poultry fence might do it.

It might be a problem if they run together, yes. And it may be a seasonal problem (oh, those guys and their spring hormone flush). If it's seasonal, you may need to separate them in the spring till they regain their senses.

Or, they could develop a sort of detente, and not have problems.

It's up to them, I suppose.

I suspect one of my drakes killed one of my little bantam roosters. I was shocked by that, because I've never had a duck be so aggressive. You just never know. Live and learn, I guess. I felt really bad, though.
