Our coop is pretty secure- is there any reason not to put the food and water inside when the girls go in for the night (to help deter unwanted pests), then put it back out during the day when they are in the run?

It will just be more likely that an animal will try to get in. We have our food in our run and a bear climbed on top of the slanted roof, so picture all kinds of things being attracted to it.

Depending on your waterer, if it spills, the moisture could be a concern. Other concern may be if rodents could get in (they don’t need much space).
Here comes another dumb question-what would the rodents do in the coop they wouldn't do in the run (we have sand in the coop)?

Eat your food and possible eat on your birds

I would not keep food or water out...in the coop or run..if rats and mice can get in.
