I suspect that your thermometer is not sensitive enough for an accurate reading. Many thermometers are accurate at +- 1 or 2 degrees and they do not detect change quickly enough. That would make wonky readings because of that.

Yes the shelves. 3 degreesWhen you say the temp on the bottom and top do you mean bottom and top shelves or do you mean bottom and top of incubator? I would take the temp on the shelves. Also what was the temp range?
