Flies in run?

I have 6 chickens. We built a coop and everything. Today when we were cleaning out the coop and run I noticed flies which is understandable but is it bad for flies to be in the run? Can they make the chickens sick? If so what can I do to get rid of them?
 
When there are too many flies I hang a fly trap out side of reach of the chickens. The trap smells aweful but it does a great job of trapping flies. I leave it out only two to three days and then toss it.

I hate flies! I think they are horrible and spread disease and could attack my chickens, so I bought some rolls of window screen from the hardware store and hand sewed and stapled it to all the hardware cloth on my 4x8 coop and 8x10 run! Also all my ventilation windows. The only time flies can get at them is when I let them free range for a couple hours in the evening.

In warmer weather I always have multiple fly traps in my chicken run and around the outside area. I had a hen die from Fly Strike and I pray I never ever have to go through that again with my flock. It doesn't take long for flies to cause problems.
