The farmer we got our chicks (now 6 days old) from is building our coop (6x4) and he is making it a raised one with about 18" head room underneath. We wanted that for the same reason you stated, to have more space in our run. I've been interested to read what the real pros here had to say, but I think, after considering everything, it'll be all right.
