I put some eggs in a week apart, I was going to remove the second batch to a smaller incubator when the first was going into lockdown. But I'm now thinking the incubator is large and it's only 12 eggs, do you think it would be ok to leave the 12 at one end of the incubator still on the turner (Brinsea) whilst the other hatch out, ( maybe put something to separate.) Or would it be better to just move to the other incubator? which is manual and not as good. My main concern is would the humidity rising and dropping as 35 other eggs hatch mess up the unhatched eggs.

Humidity isn't a set number and needn't be consistent throughout. It must only be at a level that achieves about 14% weight loss throughout incubation.
If they are a week apart, the newer eggs won't be negatively affected by stopping turning when the older eggs go into lockdown. The first week or two are most critical for turning.
I would just remove the turner when the first eggs hit day 19.
