Welcome to BYC! I wonder if a gravel trench would work with the unevenness in the fence design. There's probably a lot of folks in the DIY corner who could help with that!

Welcome. Your coop is awesome. I think the uneven ground for the run doesn't matter. Make walls of fencing covered with 1/2 inch hardware cloth, a cover and an apron.
