I would set up a brooder area with a brooder plate in the coop and raise them within full view of the flock but where the flock can't touch them. I would use hardware cloth to create the barrier as chicks can get their heads through chicken wire and can get pecked that way.Hmmm, well that is what I suspected. I am new to this so I'm over here living and learning! Now what to do? Do I just raise the 3 yellow ones inside until they can be outside? And then what? Will they mix with the flock after time?

Having a staggered hatch is never a good idea. All eggs go under the broody on the same day.
She is likely rejecting the ones that look drastically different than the others.

When the yellow ones are 4 weeks old, I'd fashion a door from their brooder area to the coop that is only large enough for them (and the broody hens chicks) to fit through so they can start integrating with the flock. The broody may allow them to interact with her brood at that time or may even accept them. Either way, the young ones will likely form a little sub-flock once mom weans the ones she's raising.
