HELP INCUBATION PROBLEMS!!

I have Muscovy eggs in my incubator due to hatch today. I just candled the because they were suppose to hatch early this morning. Some of the eggs weren't completely filled, the bottom of the eggs light up when you put a light to it. I cracked a few of them open and the ducklings were still alive and were completely developed but had a lot of yolk still.
What causes this?
Should I leave the eggs in there longer?

what day are you on
what incubator are you using
forced air or still air
what temperature
what humidity
shipped eggs, local or yours
etc

Little Giant 9300
Still Air
Temp was 99.5-100
Humidity 65-70
lockdown was on day 32 with humidity to 80 because of spraying.
Eggs are local. I let them set in a auto turner for 6 hours before incubating and the room temp was 60 F
