There is no easy way to do it. "Letting nature take it's course" could mean a long dragged out death for the chick.
 
A couple of options I have thought of if ever I have to do this is either get a vey sharp pair of shears like you use to cut up chicken bones and just quickly cut off the head. If you don't think you can do that you can place it in a bucket and place a hose with car exhaust. The chick will just go to sleep.

This is so sad and I am there with you in heart. I am so sorry for you. This is not the norm. If you hatch again you will probably have no issues. I'm so sorry. Love and strength your way!
