My chickens have been sick with what I thought was a respiratory disease for months now. I have treated and retreated with everything I could think of. Nothing worked. Today I found a chicken dead in the coop. It's intestines had come out and they had worms in them. After some research it looks as though they have Capillaria. My first question is what should I use to deworm them? Second, how do I get this out of their coop and run? It's all dirt floor. Thanks!

Both Valbazen (albendazole) and SafeGuard Liquid Goat Wormer (fenbendazole) are effective against capillaria. Dosage is 1/2 ml by mouth for an average 5 lb chicken, and repeat in 10 days. The egg withdrawal time is 14 days after last dose. Levamisole can be used in the water.

Disease and an overload of parasites often go hand in hand so they could easily have had a respiratory illness. You seem to have been shooting in the dark. It's time to get a necropsy or at the very least have a fecal sample read to know for sure what parasites/disease you are dealing with so you know what treatment to use.
Often, randomly treating with medications without knowing what the illness is will compound the problem.
Many chicken diseases are viral, fungal, environmental or nutritional, none of which can be cured with antibiotics.

I would send a bird to the state lab so they can give you and accurate diagnosis and course of action.
