Agreed. You are their rooster and they are submitting to you.

I always give my squatting hens a little firm petting on their backs then let them go. They do the fluff and shake thing -- which is really cute -- and go about their business with their instincts validated.
Why do they still run away (not as much) if they think I’m the rooster?
 
Sometimes I try to pet my hens they run a bit and I follow them and once I touch one of my hens, they stop and just open their wings? What does that mean
Do they also huddle down on to the ground?
How old are they, in weeks?

No, not really.
A submissive squat is a behavior that can indicate sexual readiness for mating or just prey instinct.
