Are they pooping in the box? I would imagine that it wouldn't be much of a problem unless they sleep in there.

If they are sleeping in the nest box check if your roosts are higher than the boxes, chickens like to sleep in the highest spot. It your nests are lower already. block the boxes off at night and open them in the morning. They are creatures of habit, and if they are in the habit of sleeping in the boxes you want to break the habit. Nobody likes to deal with dirty eggs.
