I'd like to know exactly how that food coloring deal is done . . . how much is used, when is it administered, etc. From the way I'm picturing it, it sounds like a fairly stress free thing, because you wouldn't need more than a few drops just on the inside, right? It's not like the whole egg needs to be dyed, just a bit of a mark. I would think a rooster mating a hen would be more stressful than that, and it certainly doesn't sound like it would be any harder on a hen than artificial insemination. I think it could be an interesting experiment to try.
ETA . . . this turned up first when I google searched it, and it seems like it's exactly how I imagined it. I think I will be trying it soon.
