I would be running at least 4 cockerels with that many hens, so that's your issue. He may well be breeding 20 hens, but fertility will not be great when covering so many; he can't just do the deed all day long.

I'm not entirely following your set up; when I asked how many hens he is covering, I mean how many hens is he with at a time.

OK, I had envisioned a stressed male running with 46 hens. The concept of rotating a cockerel between pens is alien to me, therefore I cannot advise on its practicality. Have you tried leaving him with her and a few others for an extended time, say a month or so, then incubating?

Leave him in a smaller enclosure with that one hen for at least a week and then check fertility.

Has hen in question ever produced a fertile egg with another cock?
Are you checking yolks when you break eggs to eat, or just incubating, to determine fertility.
This time of year a 5yo hen is probably not laying and getting ready to molt.
