How do you maintain a run that is low in height?

Lots of access doors and a long handled rake. Prefab coops/hutches are light enough that they just get picked up moved over.

I've flirted with the idea of building short runs, but I just don't understand how people keep them clean.

Not very easy! Make the run so you can walk inside. Do it right the first time and you won't have to do it over.
