Ok...so down stairs...the ground level looks great. Pretty much anything will work for down there....I personally prefer plain dirt so they can scratch and "dig" for bugs.
The bottom is what you are going to want to call the "run".

The coop is the little area with the door...where they sleep. (Do you have a roost bar for them in there?)
This coop area..the inside ...will be good with shavings that you can change out when needed.

Thank you! I have been worried that the rocks will bother them.
 
I'm pretty sure they should be fine..it may be uncomfy walking on rocks all the time though. Could you, when you have time..maybe scoop the rocks to the edges only?
 
I reported a broken link yesterday and had a nice answer from I forget who. He did say there are still a lot of bugs to work out and it may be a bit yet before everything is working properly. If you find something report it on the forum thread for it, apparently they don't know what they all are yet and appreciate help in locating them.
 
Sifted pine shavings are fine inside the hen house. As for rocks and dirt they should be fine as long as the rocks are not sharp don't want hurt feet. I have my coop/run on dirt and hardwood wood chips as it's supposed to be easier to clean and will last longer and if it gets wet it will dry quicker supposedly compared to say straw,hay, wood shavings. Love the coop really cute. Sorry you can't keep the rooster.
