How old are the chicks?
Permethrin spray or powder will kill the mites. People have used it on chicks without any noticeable ill effects.
What would be helpful is to know the type of mite you are dealing with.
Red mite (the most common visible to the naked eye mite are translucent gray until they feed and then they go red. They don't live on the chicken so you can tackle red mite without treating the chicken and treating the coop only if you have reservation about treating young chicks.
Northern fowl mite do live on the chicken and there isn't a natural remedy that will deal with them effectively.
Whichever mite you have you will need to completely strip out the coop or box that the hen and chicks live in and spray or dust with Permethrin.

It would be helpful to know where you are located, since some insecticide products may not be available in certain countries. Identifying exactly what type of mite or possibly, lice that is affecting your chickens would be very helpful. You can take pictures of anything you see crawling, look for eggs, and read some literature here about identification and treatment of lice and mites. Most important is using a safe product, how often to apply it to get both the bug and the newly hatched eggs, emptying bedding , treating your coop, and replacing with new clean bedding. Permethrin is widely used where available, and spinosad products are excellent too. Here are 2 good articles with pictures of what to look for along with treatments:
