Incubating "dirty" eggs

One of our hens went broody so we let her sit on her eggs. After 12 days she abandoned them. We wanted to try incubating them, however, several have chicken poop on them. Is it okay to incubate them like this or will it breed bacteria?​

I'd suggest you wipe the poop off as best you can before putting them in an incubator. That warm, humid environment is a wonderful habitat for bacteria.
