Is there any reason I should not put eggs, where the chickens have just been dewormed, into the incubator?

What type of wormer? and does it say not to?
I did an experiment here with eggs from the chooks after they had been wormed ( aviverm its the only one here for poultry) to see if it affected the chicks in any way ( I only sat 20 eggs) and all the chicks were fine with no issues so unless it says not to you could always try with a small number and see what happens as different wormers will do different things.

We have no specific poultry wormers here, so the one I use (Noromectin) doesn't say on the box, unfortunately.

Have you tried googling the main ingrediant(s) to see if they cause defects? The other thing is you never know until you try or you could just wait out the egg withhold period and then collect to hatch again
