Now what?
She made the same broody cluck noises she's been making for a couple weeks. The chicks peeped a bit, settled under her, then it looked like she went back to sleep.
Does that mean she is accepting the chicks, or should I wake up before dawn and go outside and check up on them?

I'd just let them settle in. Make sure there is food and water where she and the babies can get to it, and hopefully it'll be all good!!!

I checked on her this morning. She puffed up and clucked at me. I picked her up a bit and the chicks were snuggled under her. I guess that means she accepted them? I have her locked in a dog crate in the run. Should I fence her off from the others and open the door so she can get out?

Yeah, she's definitely telling you to back off -- babies on board, LOL

I'd fence them off from the rest so that they can get out and around, but are safe from the others.
