I know this is simple but especially for a small coop the secret is to keep it clean and dry. I use pine shavings. I clean the droppings from under the roost daily, and change out the bedding altogether weekly. My coop does not smell. The run is covered sand. I give it a cleaning weekly as well. Later this spring I will have to add a little fresh sand to top it up as some of the sand has been scooped off with the poo.
With a small operation here in the PNW it is best to "just do it" because it doesn't take much to smell and like others pointed out damp makes it worse.
