There will be a hinged lid on the nesting box. I agree that a primary point of infiltration could be the gap where the lid meets the coop. I believe the overhang should drop water onto the angled lid which will then run down off of it. If that's not the case, I will install a flashing to protect that gap.
Make the nest cover to drop down on front of boxes. Even if planning on gutters
 
It's getting closer. About 70% of the materials for the coop have been reused, repurposed, or acquired secondhand.

I recently redesigned the nesting box to a drop down design. Reframed it in 2x4's to support the drop down door and made it slightly taller for easier front access. Hoping to have it weather tight by the end of the weekend.
