I have noticed many if not all of the photos I have seen, show the run on the opposite site of the nest box. Is there a reason for this or is it just a preference?

Ideally the nest boxes should be in the quietest, darkest area of the coop since chickens prefer to lay their eggs under these conditions. Practically speaking that means away from the from either the entry to the run or the doorway into the coop.

Do you mean as opposed to the sides? I think its to do with mass market construction. With most coops being different measurements at the front and back as the sides, to make a nest box on the side would mean making an entrance wall, a plain wall, a box wall and another plain wall of different measurements to the other. So that is four different construction specifics. However with the nest box at the back it means both side walls can be exactly the same meaning only three construction specifics. This also makes it easier for the customer to build once they get it home.

Broody hens may also prefer it too as it is further away from the drafts and coldness so easier to keep their eggs warm.
