Location of the chicken coop

Put it far enough away from your house to keep flies, odor, etc away, but close enough so you can get to it easily in incliment weather. Check your local ordinances. Some states have restrictions on distances from homes...yours and neighbors.

I guess my main concern is going to be flies. Although if kept clean I hope won't be a big problem.

Yep - if you keep a clean coop, there will be minimal fly issues. If you're using a run, I think sand is easiest to clean. Also, look into a product called DE...a drying agent that's often used to help control lice, etc. on birds too. Sprinkling that about in the sand, or even over droppings if not on sand, can help w/fly issues too. Chickens sleep at night, so noise won't be an issue unless you end up with a rooster, and they WILL start crowing pretty early in the mornings...
