The episode is number 5 and if you fast forward to about 26 minutes you will see exactly what I saw.
They called them: HORN flies!

definitely make sure all the maggots are gone, if a chicken eats maggots they can get botulism from rotting plants/animals which is a very nasty illness

I'll def. be checking the coop daily at a minimum. Any tips on what works best for cleaning?

As I'd stated before, I used a diluted vinegar solution to flush out the brooder box where the mcnastyness was. But I'm not sure that helped as much as i hope it did
