I have an indoors rooster < than 1 year of age, I have raised him since a chick. He goes to sleep around 10pm-1am and wakes up around 4-5am and starts crowing.

I usually let him sleep indoors with the ceiling fan on for cool.I have a custom made pen for him outside , but due to him catching cold once I don't keep him outside at night.

He is fine aside from diahrea , so when should I put him in his cage / pen to sleep and how long should they sleep.

sometimes he gets up at night (1am)and starts crowing or when someone makes a noise.

Chickens naturally sleep at dusk and wake at dawn. In winter this means they can sleep for more than 12 hours, in summer much less and they tend to doze in the day. This is instinct for them so you could try to imitate that by putting him to bed at nightfall.
