My chicken's run is a mess

Now if I could figure out how to get the sand/rocks OUT of the dirt in my garden...
 
Ive put in hay, lawn clippings and wood chips on different occasions. I dont put a lot in, just enough to dig thru and Ive never had a problem. Maybe part of the problem is having a run not big enough or even too big is better and soil with enough drainage.
