They won't kill them if you touch them. You can touch her first so her scent is on your hands, then check on them. I don't usually bother since most of mine could care less. I'd just watch them when they start to get out of the box to be sure she isn't being aggresive towards them. How old are they now? If she is spending alot of time in the box you might have to clean it sooner if she is fouling the nestbox.
It is easier to check on the kits if you remove the doe, LOL Esp if she is trying her very best to eat you! I'm thankful that 99% of mine are good Mommas, they make a nest, put the babies where they belong, feed them.
