One comment....chickens will generally scratch up and eat maggots in the litter. They are inevitable if you have more than a couple chickens and a life beyond them. I am wondering why they were still there for you to observe? Wire over the litter or something other than fly larvae and the chickens don't like them?
 
The droppings don't fall straight to the bottom of the coop. There's a spot right under their roost where I put papers, and pretty much all their droppings landright there during the night. Then I just take out the papers. The birds don't get in that area. Probably not a large enough spot for them to stand and scratch in. They do most of their hunting and pecking out in the run (or the yard when I left them free range). They mostly use the coop for egg laying, safety, and sleep.
