new coop, breeding pens?

i have my husband, father in law and uncle here today I help turn a 26 by 11 section of our pole barn into a new hen house. We have 18 babies coming . We also have a 12x16 or so coop and they will have connected runs. There is a door 15 feet in on the long side, and a window on the NW short side. The opening to the run will be on the SE SIDE.
There is also a small window on the east long side for ventilation. (Too much detail I'm sure)

So, questions are..

I would like to add separate sections within the coop, for breeding, sick birds, naughty birds, etc.. How do I divide this up? I don't want it to be hard to clean and if I'm not using the separate sections I want to be able to open them up to be usable to be entire flock..

Basically with the sections where do my roosts and best boxes and food go for function as well?

For sectioning I would use a panel system - such as permanent "walls" (mesh or solid) from the ceiling down to a certain point and then a removable panel that would continue to the floor. This would allow you to use or not use the panel as desired to section off the various portions of the coop.
On the sick bird issue - injured birds would be one thing, but for a "sick" bird you want to isolate them away from the rest of the flock to control the spread of illness so you actually want the isolation pen to be separate from the coop and pen all together. You may want to consider constructing a small setup (similar to the prefab units with a small structure and small attached pen) that would be able to be used to keep those with communicable illness at a safe distance from the rest of your flock.
I would locate roosts and nest boxes in the section that will always be in use even when separate sections are also being used. I would go ahead and install roosts in each additional section as well and, either one or two nest boxes or a just use portable boxes for those sections as needed. Feed and water would need to be available in the primary section at all times and then you want to either have spare feeders or install a feeder (if using a pipe style, etc) in each section as well - same for waterers.
