Sounds like the alpha male has decided he is king of the roost. Does the lower ranking rooster have any hens or has the alpha male claimed them all? The only way this will work is if you get this male some hens and keep this group in their own coop and space. Lots of space is needed to keep 2 roosters, generally both will fight to get to the top. Be careful, they can kill each other. If you can't add more hens or don't have the room, you may need to rehome one of your boys.
So our little rooster, stomper has been the ranking rooster. Big red has always been behind the scenes and very calm. This behavior or aggression towards us and stomper just appeared about three weeks ago.

The order has shifted. The submissive one no longer wanted to be lurking in the background and he made his move. These cockerels will likely never get along. You need to rehome one.
 
Yes we have chickens and ducks. Raised from babies last year. Yesterday we had a huge problem happen. Our two roosters who have been friendly started fighting. We have one chicken in a kennel at the moment, he was the one who got beat up. We don't know what to do! Never a problem before. Ant help and advice is greatly appreciated.
I have two roosters that are in a rooster only coop/run, and one is definitely dominate, and sometimes they fight, but not often. They are afraid of my fishing net. I use it to pull away the roosters when they fight. Now when they see it, they instantly stop. If this doesn't work - move their coop and run away from the ladies. Roosters are awesome and really good friends when there is nothing to fight about. Don't cull, they are just doing their jobs.
