Shavings other than cedar are the most commonly used bedding and I've never (touch wood) had any real respiratory problems with my girls, I occasionally use Straw Boss (a shredded straw stall bedding my girls prefer for their nest boxes) mixed in if I'm trying to empty a bag that only has a bit left or I'm late for my run to the feed store and out of shavings, it's fairly absorbent compared to the unshredded baled variety.
Since you won't be using a true deep litter method, I think your best bet would be a daily scooping of the worst of the poop and a complete switch of bedding as needed. I can't say if that might be weekly, by-weekly or what since I don't know how quickly two itty bitty chickens would completely soil the bedding, but just use common sense and follow your nose on that one. My only health concern other than the ammonia from waste would be the dust from molting, it can get pretty dusty with chicks getting in their first fethers in an indoor brooder but I'm not sure how bad it might get with your two. Jut something to watch for.
Don't forget grit if your offering anything other than commercial pellet/crumble! If you're ladies don't have access to the outside they will need you to provide it to digest any treats or scraps.
