Newbie here with questions about the coop and the run

But not over the nest boxes, or you'll have a mess. Which is why, depending on how cold it gets in your neck of the woods, it's a good idea to mount the boxes through the wall, so they are external. With a hinged, sloped roof, its easy to get the eggs and clean.

With the boxes inside the coop, the roofs should be sloped so the birds don't roost on them.

It's best to have the roost all the same height when room permits. As stated earlier the higher the better. If your birds are heavy breeds they will have a hard time getting to high roost though. With different heights on roost there will be some fighting over the highest one and they may all crowd onto it. Good Luck

And another option to external nests is to have external openings into the nest boxes, but have the nests themselves inside, especially since your coop is roomy. Easier to build, easier to weatherproof, and easier to secure from predators with a hasp and padlock.
