I have a flock of chickens under the "rule" of one rooster and I was wondering why most of the hens have the top of their head bare.

When a rooster mates a hen, he grabs hold of their neck or head to hold on, sometimes causing feather loss.
There are chicken saddles/aprons for feather loss on the back of hens caused by the roo. Give it time, someone will invent little bonnets to protect their heads.
