The chicks I have now are going to be going into a bigger house in a few weeks. I wanted to get some other meat birds for later this fall. Is it safe to brood those new chicks in the same brooder I did these that were exposed to the presumed AE illness? Maybe I could scub it out really good, or should I get rid of it and build a new one?

The very least I would do is scrub it down with bleach and let it air out in the sun. You might even want to get some sort of sterilizer to use after that, but I'm not sure whats available on the market.

I don't know anything about AE. But to determine the level of decontamination you need to do, find out how it is transmitted. If it is by egg only, then not to worry, but if it can be passed bird to bird or though dust, then you've got some cleaning to do.
