Just bought a house right near the railroad. Would the noise and vibration affect/harm my chickens??

Tough to say different flocks react to a constant noise differently. Just like people. Most do get used to a regular occurring sound that doesn't harm them.

Mine don't seem bothered by the trains at all, they're more worried about the helicopters. We're about 3 blocks from it though, so the vibration is subtle. It's the horn that aggravates me, with several crossings a short distance apart.

Agreed. I think the age of the birds has some effect as well. I had some major construction going on here at the house. Cranking up a power saw, hammering, etc, scared them at first. Once they realized they weren't in danger, they hardly flinched thereafter.
