You don't want to introduce parasites or disease to your flock from bird droppings on a roof. I'd be much more worried about this than asphalt or tar. Histoplasmosis, cryptococcosis, toxoplasmosis, listeria and many more.
Like crazytalk said, a diverter would be a good idea, and a filter like vader's would help. You could also treat the water periodically, but then it may just be cheaper to just use tap water. Iodine would probably the best & least costly option in that scenario. UV and solarization could be free, but I'm having trouble thinking of a workable design that would be effective in treating protozoa. A clear plastic container probably wouldn't be enough and would lose effectiveness with algae build up.
