Rooster Attacking Chicks

I have a RIR roo that is around 9 weeks old (maybe a little younger) and he doesn't seem to like my 3 week old RIR chicks. I have 15 and decided to let a couple of them run with the larger one to see how they got along, but the roo flogged one of them. The other three larger hens didn't seem to mind them.

Do I need to wait until the 3 week olds get older then try again?

Yes. Wait until they are big enough to stand up for themselves. Otherwise, they will keep getting flogged.
