Rooster keeps escaping

The other day I clipped all my chicken's wings, Just the one wing though, however, they could still fly out. Today I clipped the other wing on only my 2 hens because I couldn't catch my rooster. Today he has flown out of the run 5 times and I have to keep putting him back as he has no way of getting back in. He can only jump on the coop. (I do not want to cover the run!) Anyone know anything that could help my problem?
 
How old are birds?
Just 2 females and the male?
How tall is run fence?
Is he getting on top of coop then flying out?
Pics would help.
But really, covering run is the only sure fire way to keep them in.
The run is probably around 3 1/2 ft tall. All three are 16 weeks old, and the rooster jumps on the coop and then fly out, he never jumps over the fence without jumping on to something.
 
It probably just started because his hormone flow is kicking in big time.
Taller fence and block off top of coop, and anything else, that gives him a leg up.
Pics of your coop and run would help us help you to find a solution.
