I got 27 chicks in June of 2012, since then, i have had my rooster free ranging because he LOVES his hens and since then i have been worried rooster's actions might affect the eggs. So bottom line, Does a rooster do anything to the eggs

No normaly not, sometimes he will eat them if they are cracked on the floor.

What do you mean, effect the eggs? Is there something specific you're wondering about?

Since eggs are how the species survives, roosters tend to leave them alone. It would defeat the whole purpose if the rooster destroyed the eggs!
