well the youngest hens are 12 weeks. I put them in the coop by themselves for about an hour. Then opened the door to the run. Th entire flock went into coop and they were all fine. When the younger hens went to go out into the run the rooster chased them all over. then he grabbed one by the back of the neck. He was on her. Not sure if he was trying to mate or kill the hen. I need advice on what to do next. Thinking I need to get rid of rooster, but I don’t want to. Please advice.

Mating, most likely. They do that sometimes. My boys do it a lot.
Still doesn't mean your hen won't get hurt though. What breed are your hens and rooster?
I see you said your hen is only 12 weeks. Might be best to keep the rooster away until they are bigger.

How old is the male?

Was this the first contact between the younger birds and an existing flock?

Need more info about this encounter before any viable advise can be offered.
