We use a pencil for incubated eggs but the ones outside are all sharpie marked. It would be interesting to see what is in a sharpie? I wouldn't think it would be anything to toxic but you never know.

Toxic enough to get you higher then h**l if you use them in an enclosed tiny room for too long.
 
The sharpies are much easier to read than pencil. They also come in different colors making it easy to differentiate eggs in a mixed batch at a glance. I believe the ink in sharpies is acetone based. It evaporates very quickly and would do no harm. The pigment I am not sure about but it does not even penetrate the full thickness of an eggshell, at least not with a reasonably light touch while writing. The dye is not water soluble so after it almost instantly dries it goes nowhere anyway.
 
Not that I believe everything I read but it says nontoxic on the side of sharpies. The solvent probably is acetone or ether with how fast it dries. Really doubt they would do any harm.
