Run IN the water?

So we have a stream that runs through our backyard. We might eventually get a drake and a rooster, so I'm thinking it might be best to house the ducks and chickens separate. We could put a coop for the ducks by the stream, I was wondering if there was a safe way to even include a piece of the stream in their run? I can't stop/change the flow of the stream. My worries are a) material getting stuck in fence chains and therefore changing water flow and b) protecting the run from the bottom.

Thoughts?
 
It would be awesome if you could find a way to make it happen. Does the stream rise during storms and flood? Could you post a pic?

I would keep the stream out of it and just give them free range to play in it during the day :) Some predators could potentially get into your coop/run through the water/muddy bottom. Good luck and nice property :)
