Run is becoming dangerous!

I agree with those that say hardware cloth skirting, I have that on mine, my girls like digging holes right up against the fence.. I was checking out their other holes yesterday, they had one so deep that just a tiny bit deeper all I would need to do is toss in a little bit of dirt and could bury them, my girls are large birds..lol, Sexlinks.
 
OMG! Why do they DO that?
Because it's in their nature to scratch and dig for eats and dust bathing.
If they hit a mole/vole tunnel they can really go to town.
They tend to do it on the edges of things, like run walls, pavers, etc, because the dirt is wetter and softer and probably more bugs there.
 
This fence was buried somewhat but the youngsters are constantly digging out along the edge. I have filled it with dirt and rocks but they still manage to dig it out. The electric wire keep the predators from digging. I put some metal stakes in to hold it down. The concrete in the lower left corner of the picture is under a gate.

You could put some natural wood chips inside the run, this will give them something to scratch in and maybe find some bugs. Put enough down to make it 3 - 4 inches deep. Add dried leaves and yard and garden waste when it's available.
