Severe scaly leg? Something else?

I would try to give him some pain relief. A baby aspirin once a day might make him feel better. If it’s an option, prescription medication from a vet would be better.
 
A little update: he’s doing pretty well! Very perky and eats a lot. Just isn’t happy to still be living inside. Some of the dark, crusty/scabby bits are sloughing off… So I’m hoping he’ll heal up fully.

Unfortunately he seems to have developed an infection on one leg :( I must’ve missed it. I’ve cleaned it and added antibiotic ointment, but I think he might need more serious treatment. I’ve attached a photo from yesterday. Some of the black/grey scab over the yellow came off, so it’s even more pus than visible here. He’s otherwise normal (eating, drinking, preening), at least. Any thoughts?

I'd continue to clean it. If you have Povidone Iodine or Chlorhexidine, I think I'd use one of those to clean it, then apply your ointment.

He may benefit from an antibiotic. Since this is a rooster you can use Baytril (your not worrying about egg withdrawal, and I'm sure you're not planning on eating/processing him for food) or you could try Amoxicillin to see if that helps. Baytril is stronger than Amoxicillin, it would be up to you to determine which one is right for you. Others may have better suggestions than I do.
