Should I cover the windows?

I would definitely cover all of the chicken/roost height windows first and foremost. I like plexiglass myself, framed or unframed, although if unframed I'd tape and then drill holes for your screws (don't try to screw straight in...it would crack most likely). That way you take advantage of free solar heat during the winter months

I'd also block off the prevailing wind-side round window...

Yes, when drilling plexiglass it is important to drill slowly, allow the spiralling bits some out and make room for the drill bit, to avoid cracking and stay a safe distance from the edge of the sheet.

Go to Lowes or Home Depot. Ask if they have any remnants. Also, they can cut it for you.

I covered all the lower windows and 2 of the upper windows with 6mil plastic in many layers of which, i.e., I didn't unfold it. Much better. Did some study on the prevailing winds and the norwestern winter winds so the uncovered 2 top windows are not the ones where most of the wind would blow in. Much better. Thanks for the input.

We had some left-over plexi-glass, did a dreadful job cutting it to size, then framed it neatly with some wood to hide most of the disaster. We hung them on the outside of our windows, so they have full light, but no draft. We covered the two lower windows, and have an upper window and two vents open, as well as the pop door. And on the days when it is over 35 or so, we still open the big coop door and leave just the full screen door.
