Should I leave my broody hen in coop w/other hens

Hi. I am also new to the Chicken World. I do have a comment first, I have heard that eggs should be marked with a pencil. Markers aren't good for the egg or the chick inside. Is this true?
Now, my question....I have a broody hen on 4 eggs all of which are getting ready to hatch. She is in the coop on the higher level. The other hens in the coop can be a little peckish, literally...I am worried that the chicks will hit the floor and that the other hens will hurt the chicks. If I move her to a separate location to protect her and her eggs, when does she go back in with the flock after the eggs are hatched?
I am a little worried that if I move her, she will leave her eggs. She did that last month, and I took her eggs and we have 2 chicks which we hatched in an incubator. Thank you all for your help.

Many use sharpie permanent markers with no detriment.

Might want to block the nest so the chicks can't get/fall out.
Once all are hatched move broody and babes to the floor with a nest for them to shelter in.

I keep my broodies separated by a wire wall in coop until about one week after hatch.
