can you mark the fertile eggs with a Sharpie Pen to keep track? Is it safe to do so?
 
Yes you can and many do. I mark mine with a pencil.
I was just a bit worried that maybe during incubation, the embryo/fetus might absorb in some of the harmful fumes when it gets hot and humid in there.

I have not heard of any evidence of that happening. I do know that there are many people that use sharpies to mark their eggs.
 
When I was in a developmental biology lab, we injected rubbing alcohol into the air space of some hatching eggs. The alcohol had no significant effect on the embryos. I cannot imagine that the tiny amount of alcohol present in a sharpie line will affect anything, and I use permanent marker to mark my own eggs.
