Six chickens, coop is 3x3x3. What problems might arise?

Climate makes a big difference, too. If you live in an area where they spend a lot of the winter in the coop, they need more space. A roofed/covered run can encourage more time outside in hard rain or snowy weather. Plus, they don't get snowed in, due to snow blocking the pop hole door. If the highs are only around zero, mine usually like to spend most of the day indoors.

If you live in an area that has mild winters, they'll be outside most of the time and you can get away with less space. During very hot weather, they may even want to roost in the run, if the coop overheats during the day and doesn't cool down as fast as the outdoor air does, in the evening. You need more ventilation in that case. It also keeps the coop cooler during the day, when they need to be in there to lay eggs.
 
Update: We don't know if this is a problem directly attributed to the size of the coop, but we had one hen go rogue and had to put her down. She was super mean/aggressive, specifically to our easter egger, and after several failed attempts to get her to change her ways we had to slaughter her. The flock is so far much calmer and quieter, and it was a great learning experience (including, very much so, the processing part). We aren't raising meat birds at this house, but once we move to a more farm-friendly house we will be, so processing animals will become the norm for us one day.

We're going to keep the flock at 5 birds until we turn the shed into a coop. That will probably happen sometime in the next 1-3 months depending on several things.

A perk discovered while processing her was that we got to see whereabouts they are, generally speaking, on their internal egg production. She had many different stages of yolk going on, but if she's any indicator then we're still a couple weeks out from regular egg production. We're currently at 21-23 weeks between the breeds and no first egg yet.
 
my coop is for 6 or 7 chickens! i changed the roosting and put think branches!! the now stay there all the time! here are some pics of mine!! its little too!! :) but i think your coop is fine!!this is how it look before! the lowest wood branch was too think!! so they were always on the shelf! i took that one out and put two more, one where that one was an one right on top of the blue painted branch so they can look out the window.

and this rock here! well they use it to go up or come down!! a bit of help for them.
